Depends on the application. If the app is not smart enough to handle
duplicates, this will happen.

The easiest solution is to move the key to an other keyring or delete it. Or
use an application which allows you to exactly specify the key.
It might be a good idea to use the latest version of a key, but the
question, what is the latest key? the newest? the one imported last?
