Are you sure?
The last change of libassuan's m4/gpg-error.m4 I get from
git://git.gnupg.org/libassuan.git
is 2e037baefdc40da6961721ad56fc7c38d4e492a8 from 2011-11-28. This
commit introduced --with-libgpg-error-prefix --- However, this never
worked.
If --with-libgpg-error-prefix (without "lib") is omitted,
m4/gpg-error.m4 resets gpg_error_config_prefix, thereby throwing away
any setting made by --with-libgpg-error-prefix.
The m4/gpg-error.m4 fix from the October 2012 has never been applied.
Same holds true for other projects relying on gpg-error.
