compatibility of Gnupg-1.4.9 to Gnupg-1.0.6

That is correct.  The file conversion from 1.0.6 to 1.4.9 is one way.

If you want to go back to 1.0.6, you need to export your keyrings from
1.4.9 and then re-import them to 1.0.6.  You cannot simply use the
same files.
