Changes made to keys in Thunderbird are not transferred to GPA

Yes, you do. And annoyingly, it's up to you to keep both sets of keys in
sync. See [1].
You can ease some of this synchronization burden by using Thunderbird's
"external GnuPG" setting; see [2]. But certain parts are still handled
by Thunderbird in either case; see [3].
