Yes.  In fact gpg-agent looks for /usr/bin/pinentry which is supposed to
be a link to one of the alternatives.  The pinentry make install rule
does exactly this.

gpgconf allows to change a conf file at runtime.  If you want to use a
specific Pinentry per session, I would suggest to make use of this
feature.
